Ultimately checking if all pages have been indexed is the test, with a search for: site:yoursite.com

A Google on page SEO guide http://www.google.com/webmasters/docs/search-engine-optimization-starter-guide.pdf

There are tools that examine a page, from a search spider point of view:

Well for a start it should be W3C validated.
You could try Nibbler to test your website.

I use a site called woorank - http://www.woorank.com/ to check my site is search engine friendly. This tool will create a huge report on your website which includes what you do well and what areas you can improve on. I just use the free version where you get to run one report each week.

Hope this helps.
