Goto http://twitter.com/#inbox Select your friend's name from drop down menu.
Type your message and click send. It's so simple.

Use http://twitter.com/#inbox OR
You use the @username syntax.
Example:
@myfriend what are you doing today?
To send a public message but reference/direct to a specific user
