Probably just 'messing with her head', or nothing at all.

But.

To trace a leak, tag the pool. Put some fake info on the computer. See where it comes up.

But #2. If you do this in a clumsy way, say, put bad taste images on your own computer, it will just make things worse.

HAHA no definitely not. If he wanted to "bug" her computer she would never know about it.

He would simply use software on the main office server.

It is more likely that if they found out they found out through someone she knows due to something she has said or posted on her facebook profile which has been dropped in conversation by someone in the office that she is friends with on facebook.

Edit: Any number of things but not bugging her computer. Bugging a computer doesn't require any kind of physical changes its all done through software. He was most likely changing or checking a cable for general purposes as he may have been told it was damaged or H+S staff member may have claimed it was a health and safety risk etc.

There are many many possible reasons but bugging is not one of them.

In a work environment the main source of info for an employer is gossip. There is a reason there is a saying.. " Loose lips sink ships". Most likely someone at work she knows and has told someone else or the conversation was overheard and word got back to management.
