If you mean a direct message, go to your Twitter home page. Click direct messages on the right sidebar. Choose who you want to send it to, etc.
OR if you just mean a response, like the @username thing, then you go to a page where their tweet is. This could be your homepage if you're following them, or it could be their actual page. Hover over the specific tweet - you should see two symbols appear on the right side - and click the arrow. Type your reply and send.
