I would like to use the option on facebook to organize your friends list, but I don't want my friends be annoyed with notifications about it. lol

No, whatever you organize your friends, it's only for you to know it.
Unless, if you regularly post updates, then suddenly they don't see your updates in their Newsfeed as much as before or none at all because you put them on Restricted list that can see your involvement in public ground.
