Facebook currently does not allow you to delete your messages, however you may Archive them. This will pseudo-delete your messages and store them in a hidden directory (that even you will find hard to get).
Just head over to your messages on Facebook click the little x on the right side of the messages to archive them.

To message icon and click on it and when the page is there go to the setting .etc and delete it
