From reading the FAQ on the Candy Crush site, if you play while logged into Facebook, the game saves your progress through your Facebook account, so you can access it anywhere you have internet access. If you play while not logged into your Facebook account (such as on your phone), it saves your progress locally.

From this information, it appears that the accounts won't be linked at all, since it is a different save format.
