Sounds like it is all academic at this point, the most beautiful site is not necessarily the best ranking, Flash based sites are renowned for being ranking poison, since many search spiders can't read the content.
You should not throw away any earned incoming links, except those from 'bad neighbors' like p0rn and file sharing sites. After a site redesign or relocation it may be necessary to redirect links to non-exsting pages to the new replacement pages using 301 redirects, these permanent redirects are fine with search engines and at least for a time transfer the link juice to the new content. Google ranking is always dancing around, trying to follow it on a daily basis can drive you crazy, the may give a new site better ranking for a short while to just test the user response, before applying it's longer term ranking.
Thee are only a few premium directories worth buying into, they just don't have the ranking power they once had. Negotiating to write guest articles for influential blogs can be as good an investment these days, an in article body link in more respected than one of 50 links on a directory page.

the seomoz blog has many advanced tutorials that can help one gain a sense of perspective, their Whiteboard Fridays videos are quite accessible.
