I upgraded my CPU to core 2 quad Q9550 and it works slower than expected, please help?

If the drive is failing, it pauses to re-try reading the faulty sectors. That can make a boot very slow, and all program loading slow as well.

Most programs run in a single core, so depending on clock speeds of the two CPUs you had, there may not be all that much difference in overall performance. You do not mention what you had before...

A bad CPU chip would not even boot, so 99% odds are it is your HDD that is causing all your problems, especially if it is doing those "clicking" sounds (internal disk reset to try re-seek of a sector)
