this is a common fault with Blackberry. The best thing to do is download a free application called Ubersocial which is a twitter app for blackberry. It's very good and easy to use. Add your twitter account and use that; it's actually a much better platform than twitters own, and you make the settings how you want them, so you will get a message that you have replies, DM, RT's, etc.
