Are there any free intricate mapping tools out there?
I'm looking for a free tool that will let me

A) upload plots to a map
B) But also allow me to enter queries and filters to that map

For instance, I'm trying to find all locations in a given area that are within __ miles of any plot points.

Does a tool exist that can do this?

That can be quite a complex operation;
.. you haven't said if your plot points will be finite, or even limited to 10, 1000, or millions.
.. depending on the definition of 'location'.. a parking lot, hospital, or "place".. ( what about updating this catalog of "places" ?) .. a city, village, or "entity".. etc.

I mean, the simplest tool I can think of is a wall map, push pins, and a string for your miles radius.
.. not free.. but if you can find a cheap map (or print one out).. comes close to darn cheap.

If you want this all done using computing power, then look at free trials of GIS mapping programs. You can add all kinds of data - optionally grouped by layers - and use simple.. or complex code to query the collection of data in the mapping data.
If you like what you see, and this is valuable to you or your business- maybe other tools can help, or you can get a discounted version of the software someplace.
( For example.. if you were to buy ESRI ARCINFO/ARCGIS on the open market, it could cost you over $8k for one machine. perhaps 10x that if you need to share the info. However, if you can find a local college giving a course.. that course might cost $2-4k .. or less.. and should include a version of the software you can use. )

These kinds of tools come in a variety of scopes ;
.. basic travel maps like AAA (auto clubs), or truck-routing software;
... GPS-type maps with ability to store favorites, and compute distances to various 'locations';
and computer-based maps like MS Maps / sales and contact integration maps.
.. more advanced sales leads maps with the ability to incorporate demographic info
.. flood, geo, tax, etc.. maps..
and right up to GIS mapping with many layers and many available maps/ databases that can do all the above and more.
