Also I found a site that is not even indexed in Google but PR is 1.

The worst penalty, being completely removed from the search index can be verified by the search, site:yourdomain.com

More commonly the search result position of individual pages of a site will dropped from previous rankings, as a rule pages and not sites get penalized.

Sites registered with Google webmaster tools would probably receive some warning emails along the way.

Google only updates page rank about 5 times a year, so any effect may not show up for a while, it seems to be tied to backlinks and might not effected by penalties in the same way.

If by penalized you mean removed from Google search engine results, then just enter this query in the search box: site:yourwebsite.com . If you are nowhere to be found, then your site have been deindexed.
You can also use this tool to check http://fruition.net/google-penalty-checker-tool/

If by penalized you mean they drop your ranking, you are no longer ranking for the keyword you were ranking for and you are nowhere to be found in the top 100, then you should check the latest google algorithm or update to check which rules that you might be breaking.

If its been penalized there will be a reason for it. If it has a PR1 it probably means it is retaining that PR from a previous time it was listed. There are always way back from this though. Give me some details and lets see what can be done.
