Put the @ in front of their Twitter ID, then the message.

Example:
My Twitter ID is WinCom_7
If you wanted to @reply me, you would start your message with: @WinCom_7 <message>

@reply is basically a message directed at a particular Twitterer, but can be seen by all that Follow you; it is not private.
