She doesn't really like me, because her and her boyfriend once broke up over me. But, that's not really important right now.
What should I say in the message?

just say, "look, im sorry for your loss. i know we dont talk much, but i truely am sorry"

and its good that even though you dont like her you still are going out of your way to say sorry for something you had nothing to do with.
