Can someone you replied to via Twitter see your reply if your account is private and they don't follow you?
What if your Twitter account is private and you reply to someone who does not follow you, can they still see your reply?

No, when you have a private twitter account there is no way people who don’t follow you can see if you favourite or replied to them. I actually tested this out myself a few weeks ago.
EDIT: added in a better source.
