The only difference is that the Facebook Messenger App only allow you to check messages, reply to them, send messages, and see who's online. You cannot look at people's posts, post something on their wall, accept friend requests, etc. The iPhone Messenger App is ONLY for messages.
However, the Facebook App itself allows you to do everything you can on a computer, but it's slow when checking/replying to messages. So you should use the Messenger App for messages, and the Facebook App for other things. Smile
